It's a phrasing thing for simplicity's sake. If standard cards refer to challenge cards in their effects, they will always be specific about it. I also don't tend to use the phrase "in play" for challenge cards unless, again, I specifically mention those.

But here's the thing. The card isn't specific about it. Some cards require you to have a certain skill level of something, but for cards like Duct Tape, they're not considered as a card of that type anymore. Wouldn't it just be clearer to say "Deal 2 damage to all CC for each Skill CC"?

You've got it backwards. It deals 2 damage for each skill engine/upgrade card in play. It's a card that rewards decks that focus on Skill cards, not a card that rewards you for being pressured by Skill CCs. Again, if it refers to CCs, it will state so explicitly. As such, you answered your own question.
