This is a bug, you shouldn't have been admitted to the hospital. I don't remember if a fix for this bug was released, but the easiest way is to start a new game with 6.13.

This is a bug, start a new game by selecting the first section and chapter 3, (06.11). Or if the error persists, select section 2 and chapter 1 (06.13)

The answer to whether there will be a Part 3 will depend on technical issues. Fujino has said he doesn't want to make Part 3 but if there is something stopping him from adding more content into Part 2 then he will have to make Part 3.

You heard of the term "Villains act, heroes react"? Kirito is there to react to Inoda's sexual journey. It doesn't mean Kirito is not the protagonist of the story through.
