I think Fujino's idea to break Asuna was poorly executed, and because of that not well understood, the idea was to break or at least put in question the bonds between Asuna and Kirito, and not replace kirito by inoda in Asuna's memories but just make her see and doubt if she realy loved him in the first place.

For instance, when Asuna and Kirito were recreating their first time she left unsatisfied which almost break the process and after she talk about how their "real" first time was bad for several reasons without the Inoda influence/brainwash at that point that was her alone.
Inoda even tell her if wasnt for him being there to "save their first time" and trick the system the synchronization would have failed because Kirito is a limp dick and she agrees with him. The rest of the story was just to complete her fall.
So i dont think she replaced Kirito for Inoda she's just accpeting the fact that her love for Kirito is not so strong as she believed and Fujino wanted that to make her fall possible.

And let's not fool ourselves, if she in fact realy loved Kirito, Inoda wouldn't be able to do all the things he did.

It will just be a lazy merging of all the plot branches into one and another simplification of the path in which Inoda simply wins everything, without any exceptions.
