Is there a way to change Josie's gender after the initial selection? Like a console command or something.

I'm not 100% on this, but given the name of this variable and conditional statements repeatedly checking for this, I would guess this is what you want:
b1c03s02_jh_trans where setting it to True makes her trans and False makes her cis.

I've downloaded the latest update from the OP but it doesn't launch on Linux. Initially, the executable files (the main .sh file and the 86x64 lib) were not given the permission. I've fixed it and it usually helps but in this case it didn't. I have two copies of the game downloaded separately and both do now run. Can someone confirm whether successful launching it on Linux or not?

I'm playing catch-up with this. At this point, the more things with the Winners' Club move forward, the more I'm finding that despite liking Monika, I find Olesya more attractive. Someone may have already floated this idea here (I haven't bothered searching the thread), but I think there's enough at least to establish a small theory.
Monika's in the theater group and says there's been trouble there because of Olesya. She even goes so far as to claim her half-sister is "murderous". Olesya, for her part, was in a car accident where she lost her leg, after which she gained her opioid addiction. Supposedly Monika capitalized on how weak the addiction made Olesya. So my theory goes like this:
Like I said, this totally could have been more-or-less theorized already in this thread. It would explain why Monika seems fairly consistently to be the one spitting venom at the other, rather than hate being split between them. I guess once we know for sure what's happened, my opinion could change. That could especially happen if Monika's use of "murderous" is not metaphorical but literal (as she sees it). That would definitely make my feelings about Olesya murkier at best. But until I see a reason for otherwise, I still prefer Olesya.

My theory is they were not kidnapped. All 3 had issues with their organizations. They made a plan to disappear at the same time so police would look into the university and incidentally uncover the organizations.

That's actually not a bad theory.
I've seen some absolutely dumbfuck theories floating around on F95 but yours is actually a plausible scenario.
It's not like they could have gone to the cops themselves. Something would have happened to them even if they could gather the evidence on their own.
I'm going to gold star your theory, I like that one.

Seem to have an issue with my saves every time the game updates. When I load an earlier save it seems to work fine until the scene transitions, it suddenly transitions to a much earlier scene showing me stuff I already did.

If you load a save just fine and can move forward a little bit and then get jumped backward, that makes me suspect you probably have a mod installed or have modified your saves or something. That's outside of normal Ren'Py behavior (which would immediately roll backward instead of letting you go forward some first). Clearly something else is going on here.
You've been around for quite awhile, so I probably don't need to say the following. But just in case, if you're using a mod, you'll want either to make sure you have the latest update to it, or else reach out to the modder (maybe just quote the post of their mod's links) to see if they can look into it. It's possible you'll need to provide a save file as well.
Outside of that, I wouldn't have the faintest guess at what's going on for your saves. I have had Ren'Py roll me back to the beginning of a scene after some of this game's updates, but never gone forward a bit and then get jumped back like you describe.

EDIT: Found the problem. I'm stuck in an infinite loop and it's not caused by mods. Must be something from my Book 1 save that fails somewhere. If I go all the way back and play a bit I will eventually run into an error: name 'prologue_pressure_II' is not defined.

So, any Linux users that could successfully run the latest update in the OP? If not, how do I report that it doesn't work.
