I think the dev expects players to replay the game to see all the content, like how some games (AI: The Somnium Files, Zero Escape series, etc) have different story paths that somehow relate/interact with each other.

This isn't the only game that does this. I had the same situation in AIRevoultion where I selected uncommon options leading to the story telling me about previous scenes that never happened, leaving me confused and put off from following the story. Its just a lot worse here.
