Skye is supposed to be a guy right? Im a bit lost now. Just looks like a buff woman with a big rack and short hair. Would this be a female who is identifying as male but hasnt transitioned yet? Kinda confused.

Yes, that's basically it. Skye was born female but now identifies as a guy, and has not made (nor plans to make) any transition.

I think he said he didn't care about transitioning since he doesn't care what his genitals are (or something like that). He just sees himself as male.

But Keyana went back with Skye and was talking to her while the MC and Harper was doing laps in the gym so like I said the only possability would be Keyana also Tia doesn't have any way of getting into the gym after hours. But if she did have a way to get in how would she not be spotted bt all of the women that were standing around the school.
Also Tia doesn't or didn't know the MC was out of jail.
