Some mods get integrated yes, but not all the time. There was two outfit mods that expanded the base game wardrobe and the exhibitionist mod that got integrated for example. Dev already said they want to integrate the Office Babes mod in the future as well.
I'm just going to report this bug here:
-If i start the game with a custom character and introduce myself to a girl at the bar i get stuck in a blank screen like this:

- One last thing, If i play as an original character i don't get this issue at all neither as a guy nor as a girl.
For argument's sake let's asume that I am the only person who enjoys the thrill of games like "Karryn's Prison" where getting to the next save point before something "bad" happens is a key part of the gameplay.
- Access to the save bathroom is not available on some days because it is currently being cleaned.
- You need to earn specific pills in order to upload the current save state of your DNA.

But what about all those people who actually want to be able have access to some more saves after a 15-30 minute long secretary work shift?
Under "Save Games" currently you can find "Autosave" and "Slot A" to "Slot O".
This could be the optimal place to add additional slots for
- Story save
A line of code after or before key moments can trigger an automatic save into that slot.
-Timeslot save
A line of code that triggers an automatic save when the game moves to the next time slot after an activity.
Morning, Afternoon, Evening, Night.
- Session save
A line of code that triggers an automatic save into that slot before returing to the Title Screen.
Players could then customize their prefered difficulty by adjusting the types of saves that are accessible to them in their current play-through.
Not being able to save is part of the key mechanics and the flow of the games you listed. It is a design choice because it is an integral part of the game itself. X is nothing like that at all by design which is why I commented in the first place. In X that wish can be achieved by self imposing rules and simply acting accordingly with the given mechanics. In a horror game not feeling save and not being able to save is by design and creates the overall experience. It would do nothing for X if implemented as you ask.
The majority just wants to be able to play a session of various length, save and come back to it whenever they have time again. Not every game is meant to be competitive by nature nor are players competing for anything here. So saves are just that - save points to get back to after ending a session or making a bad/wrong/accidental decision.

I doubt that Aphrodite is going to make changes to the save/load interface any time soon (though there may be changes to the internal save format), so maybe you need to make a mod to accomplish what you want.
When I first started playing this game, you could only save in the morning. It was odd, but I got use to it and would only replay a day if things really went south on me. When asked, Aphrodite shared her views on this very thread on how she didn't want this game to become a "save before every encounter/event" fest. But later, she added the restroom saves due to demand and I had thought the issue settled. Now I don't use the restrooms, too use to morning saves to break the habit. And like to think I'm pretty good at judging how well my day went. Last time I got the urge to replay a day was due to while having a good sale demo, but picked the wrong movie and lost a few pts with step-sis.
So my suggest is to kick it to those modders that understand code and create that save mod. Base game I don't think it really needs due to varies reasons. Bad/wrong/accidental decisions are a part of the game, and since there isn't a time limit one could easily come back for another try later. For "ending a session", I can understand that one when having to log off due to something in RL. But I've never had that prefect day of play where that wasn't anything more then a minor inconvenient. Could replay any day and likely have the same outcomes.

Thanks for the response. I reviewed your advice and double checked some things. I downloaded Java 1.8-441 x64 version, since that is the most recent available for free on Oracle. I made sure the cmd prompt looks for the Java file association "Java(TM) Platform SE Binary" just as Oracle indicates. After that, clicking on the file to open it results in it opening the file for just a second and then it immediately closes. I don't know why. I was using .jar 2.0.7 of the mod loader.

meant it's the (updated) game file that is causing the problem, not the mod file. The previous answer to you question gives the answer that the update mod-loader should the allow the mods to work with the updated game.

Only real reason I want to redo that single day was that the movie was 'Die Hard", which Alexia loved in a previous game. Shame that save (Alexia loving Die Hard) won't work with the new update, I lost to Bruce and took a breeder but was able to make all the willpower rolls to resist his BDE. Was looking forward to showing-up for my new sales job all hopped-up on a breeder pill.

Since you are on Windows: Check the .jar file itself please and look into the properties.
