Try doing the "keep pounding" option a fair few times. I clicked that option maybe 5-6 times and Naomi snuck up.

i think your stats may have something to do with it, but can't be sure. i have to restart myself, as it seems all my saves have been corrupted somehow..

How are your stats with Naomi?

Or how are your Focus Stats?
They have to be at least 3.
And it helps to know what other missions are complete...

i mentioned it in that other thread, but it looks like the game uses renpy sync for the saves, anyone can confirm or deny that? there aren't any options ingame to turn that on or off as far as i can see.
