I don't recall having the chance to kiss Mira - hence my original assumption that I misplayed something early which has closed this path. Affection says 2, but I am able to put my arm on her when reading, which according to the walkthrough, should indicate I'm at 7. This is where I'm stopped.

You won't want to use this save because of changes I made, I save edited in the cheatbook. (It makes the troubleshooting easier).
One of the results of my skipping time, was your camp, one of your Mercs quit and the rest refuse to train because morale is too low.
I stayed with Frisha the night before this save, and told her I loved her so if you load this save you will see she is heading out to talk to Grant.
But in proof of concept her is your save, where I just advanced Mira. I kissed her at 9a, and at 10a, if you go in and kiss her, Emily will walk in after and start the new quest.
In order for your global save file to recognize this, go load any save you have. Save into the slot 40 in game (the last slot), now your global knows there is a save in that slot. Replace your save41 with this one, and you will see that your Mira isn't broken, just needs you to read with her and not put your hand on her back a bunch, then put your hand on her back a few more times doing nothing, then kiss her three times.

Side note, I was actually surprised how far you have so many quests advanced with out Mira's initiation quest even started. I am pretty sure some things were more difficult for you then they should have been if you had known about the hiccup.
