It means that it will work only on the version 0.29, the code was written for that specific version using it in a recent version could only lead the game to crash, so don't use it on the last release.
No, the mods are different for every chapter, so you need to put the mod 1 in the game folder of Chapter 1 only, the 2 in the folder Chapter 2 only, and 3 in the folder for Chapter 3 (version 0.29) only.
So no, they will not overwrite anything, because they must been put alone in their specific folder so if you will follow the instructions you will be ok.

Version 29.1 does not crash with the current mod!
However, the "missing scenes" are no longer displayed.
On the other hand, the scene gallery is back and works well.

Several of Lain's mods go a little too far, legally speaking. So legally even if I didn't download any of those mods, I would be breaking the law if I were to pay Lain anything (Patreon/Subscribestar). As I definitely won't be paying I do hope Lain shares, or at least someone does, this is a pirate site after all.

The last two were posted here for free, including the one that the post referred to. Lain has not said yet if she is updating the mod for this update or not but I would assume it is on the list to be updated unless she specifically says no.

well there's an EchiSensei side mod with the youngest daughter, also changes the age of a girl in another from 18 to 15, that's just off the top of my head, don't know if there are more, but either could get you a knock on the door here and as i said, providing support to the production of said mods is a separate offence to possessing them
So possession of mods that don't cross the line are fine, but paying isn't

Lain does have some mods on their Subscribestar (or had, in the past, anyways) that restored incest to some games, which is illegal in some legislations on this world, even if it's just pixels... (yea, laws are strange, but still true...)

Sex of anything that _LOOKS!!_ under 18, (even if stated to be of age, and YES, even hentai/pixels!!) is illegal for example in Germany. Yes, it sucks, but it is a reality.

I'm going to start over for 29.1 but I'm not sure what the maximum ass boob bdsm sharing points are. Anyone have a definitive answer on these? I tried changing the corruption level (v_corruptipn = 12) in the console but it kept crashing Hard.
I'm definitely not sharing my Dee with Martin, may-be with Ryan (just to see the scene). I do want all the other content though (that's why I'm asking).
It looks like all the changes for 29.1 start on Day 40. I found the 1st photoshoot with all the girls save (that doesn't crash the game), Hopefully that's early enough. I'm a little upset about the In Tee Are, but it is avoidable. I'm hoping there will be scenes with Cassandra (and ALL the other girls including Tyra) although it ended badly with her in the last update.

They are more or less irrelevant, i think i had them at 999 or 99.
The corruption is the only crashing variable because the reachable maximum is also the maximum the game can handle, but since i didnt restart and last played after the last update i dont remember the current maximum, so you need to try it.
You can enable/disable most routes/sharing in the popup where you can see the points...but dont forget to save in the park if you want to see ryans dick, because you can have fun with margo alone before the park, but if you meet her instead of olivia or the other option (forgotten, sorry) in the park you get ryan too...that was the only "unavoidable" trap that forced me to load because i dont want to see any guys, but it looks like that also ends margos route.
