If I start with one of the others, they don't count up in the quest to 2/3 and I can't go to the Matriarch again, although I visited all three and they are all sleeping. In fact it only works in order red, white, black for me.

That is very strange, as I tested it to make sure it would work.

I just tested it and it works for all combinations. Red-white-black. Black-white-red... they all work fine.
If anyone else has the same issue, please report it, because right now it seems to work fine. I double checked all steps and they work for me just fine.
The mother won't progress the quest after speaking with all three of her daughters here is my save

I couldn't use your safe-file for some reason, but I can give you the next best thing:
- Grab your safe-file from the save-folder and toss it in
You must be registered to see the links
- find Variable 102 and set it to '6'
- Download this altered version and put it back in your save-folder
- load that save and speak with the Matriarch.
This might make it look odd in the quest-log, but it should work.
Unfortunately I can neither finish Blood’s Honour as Kodlak is still alive when I return to Jorrvasks nor Speaking with Silence because Karliah can't be found in the Winterhold Inn. Maybe you can check my save file too.

Fixed the 'Blood's Honour' and it should work now.
For the 'Speaking with Silence' quest: Karliah told you to meet her in the Winterhold Inn Basement. Check the hatch next to the innkeeper. I added the clarification to the quest-objective.
I also found why the Blood's Honour quest didn't work for you and I hopefully fixed it for future reference. Hopefully the quest works properly now without any further issue.

Thanks a lot for fixing it and thanks for the hint, I admit that my mind ignored the word "basement" completely but the hatch was also difficult to see. My bad! Now I could solve both quests.
