All you have to do is look at the OP to see that the answer is yes. As it's a RenPy game, your save should be available in the updated build without your having to do any transferring.

No, it won't go to 1.0 after 0.9, it'll go to 0.10, 0.11, 0.12, etc. Then, when Cari is ready to put out the final, it'll switch to 1.0 (at least, that's the convention being frequently used).

I don't think that would make sense for Eternum. He basically upgraded what were "side girls" in OiaL to full LIs, so Nova, Luna etc. are all equal to Penny and Dalia which would be the equivalent to Judie and Lauren in OiaL. The "Others" really are just means to remind the player, that it is a Porn VN while Cari was still building up to full scenes with the LIs. Calypso will likely be a special case as discussed before.To me the "side girls" in Eternum are similar to the ones in OIAL, so Maat, Eva and Caly are similar to Iris, Aiko and Rebecca ( and I hope for a Jasmine too), imho of course, so I think they will appear again ( and I'm all in for an harem like this, the more the merrier).
I mean...I argued that myself multiple times here but lets be honest: The version numbers will be whatever Cari wants them to be and when he calls it 1.2 instead of 0.12 that it will be 1.2.
Calypso standing in the Carter's living room could very well be the cliffhanger of 0.7 or 0.8 or so.

Eve in the harem? I can see it, though even though we don't know much about her and such... I get the feeling she might just be involved with Syndicate and could very well be trying to get close to us for reasons. Kinda just a gut feeling I have and sure there isn't evidence to prove it but, I wouldn't be surprised if my hunch here would be correct. Or perhaps she is working with Ulysses. Could be a whole Aika situation, turn her against her masters, find love and 3 kids.
Maat is basicly Jasmin, as one was saying they were hoping for a Jasmin. Miss her already to be honest. Really loved her outfit and style, and her lovely skin. Would be curious to what she could add to the Harem though in terms of skill other than awakener of passions and lewd times.
Calypso is a given for Hareming. Though, I do get the feeling we maaay end up being at odds with her at some point, with her wanting to do something and us telling her no. Just a feeling despite how friendly and close we may get, she is a powerful ally/potential rival that could turn on us potentially, despite our treatment to her.

I was thinking more along the lines of Calypso sitting down at the Carter household's dining table and munching on Dalia's food while Orion looks at her white as a sheet. She then starts complaining to him how much the food of their world sucks, then sees Orion just staring at her, to which she then asks what's wrong as the camera switches to a slow zoom in of Orion's face still having that stupid Pikachu face look.Calypso standing in the Carter's living room could very well be the cliffhanger of 0.7 or 0.8 or so.

Uhm, sorry but I respectfully disagree with your opinion, Nova was never meant to be a side girls, nor Luna.
They are all part of the big cast or else they would have never appeared in that way in the game, nor Caribdos would have dedicated them so much space, importance and deepened so much their background and focused so much on their personalities.
They are integral part of the main cast with Annie,Nancy, Penny and Alex, the difference between OIAL and Eternum is that Caribdis is dedicating much more time and effort in this second work, but you can clearly distinguish between main and side LI's and these were never "upgraded", imho of course.

This one I don't see happening ... not that it can't, but I just feel like people that started in our world won't be able to come back if they died here. No in-game definitive reason for that thought, just a suspicion.

I wouldn't be so sure. I think, under certain circumstances it could happen, but it would take alot to do so. Resources, planning, etc. Considering how we kinda know that Thano isn't who we think they might be.
I think it's 50/50 in chance.

Actually you completely agreed with it.
is just another way of saying: There are no side girls anymore like there were in OiaL, they are all equal now and are all much more integrated into the story. That is one of the aspects of Eternum compared to OiaL that Cari very much improved.
That also means that there are no real Side Girls anymore and I doubt Eva will become one...I mean...why? We have enough full LIs as it is. Cari has already splitting there screen time between updates, why throw even more into the mix that would only take away of the main LIs?

I doubt Eva will become a hidden LI like Caly but I can see her still getting a few more optional quickie scenes with Orion down the line. No strings attached, just casual sex because Orion gonna Orion. DX
