No, keep them in separate folders. The saves are (also) stored in a common location as part of your user data. That is how the second week or rather game gains access to the saves of the first. So at the end of week one make a save when asked to and it will show up under 'continue from week 1' in the second week:

I had the same issue. Your save needs to be in slot 1,2 or 3. Yor save will not be recognized if its in slot Q for example.

Not quite. You are correct in stating that week 2 won't pick up quick saves (page 'Q') but there is no further limitation regarding the slots a save must be in:
