One thing I don't understand is if they wanted to go with a mind control MC, why didn't they just use Shinso instead of Emo-Peter Parker?

This is not bad, the inspiration is good and the characters too, all really depends on how good the CGs are gonna be. Right now they are maybe a 7/10 especially the Tsuyu one. I surely have a lot of hope for the entire cast and Ochaco in particular, her first one is actually a "meh".

Then go read the thousand of mangas featuring them as the protag is pretty much set in stone in this game.

I'm not a fan of the manga though, but tbh it would have been better if you could play the boy who's a huge perv (don't remember his name), it suits the character and they could have exploit him in many kinks (shota, netori etc.)

Nah its better this protag as it lets the writers write however they want the dude and him being the player.
Plus you can do netori with this guy and shota is a no no from patreon.

I really hope it isnt, adding such a dumb idea to a porn game is going a little bit too far in giving the player a challenge.

Its already in.
Its pretty basic but not really that intrusive. Hopefully they tweak it a little to add special icons tied to whatever target you are using your ability in or adding icons that you should absolubtely avoid.
Honestly this is a better approach than "spam the same command for half an hour to see a nipple" <<<gameplay>>>.

Its a simple match 3 were every move costs energy which you refill by matching 3 lightning bolt icons.
Naturally the aim is to reach the necessary score without running out of energy. There is no time limit and you can retry if you fail.
So at most it might take you a minute or 2 to do it so its really not a big deal. Plus there will be a training and money mechanics so there will be other stuff to do.
Wanna complain about tedious? Play your average trainer to see real bothersome gameplay.
