Someone wrote in this topic some time ago that there is supposed to be a prologue to Act II in the future, which will present the disappearance of the waifu, but I don't know if this is actually true.

Yeah, its supposed to happen. They are currently reworking Act 2, I think. This means, you are missing some key knowledge of it and didnt date her, yet. Its not a big deal honestly.
Have you guys thought about a replay function after a scene? Also 2x speed option would be cool.
Replay of the scene is available in Memories atm, we think about add an option to skip scene

How do I ge my waifu [in this case Susan back? I am confused by the posts that indicate it might not be availabe until next update but the walkthrough tells me to do a number of things with Susan that I cannot do as she is missing. Thanks in advance for any help.

You don't, she's gone.
They're re-writing it sometime in the next two mini updates so that your waifu isn't gone. You want to experience the latest chapters with Susan then you need to pick one of the other 3 as your waifu.

Wow, the game are taking so long, that even the characters of the game are getting old...
Jokes aside, i agree, the characters really look older/a bit uglier now, at least in some new scenes. I prefered the old style.

Each save has two important numbers in its name. - " 3 - 4 -LT1.save". The first number means the page in the game menu on which this save will be displayed. The second number means the position on the page. If you change anything in the save name other than these two numbers, the game will not be able to display it.
The game has a backup save folder. If you have some problems with user rights on your device, and you can't find the saves in the folders mentioned above, your saves will be here:
PC: %appdata%/RenPy/Innocent-Witches {version}
Linux: ~/.renpy/Innocent-Witches {version}
Mac: ~Library/RenPy/Innocent-Witches {version}
