is there anyway to turn of Developer Commentary? I have it disabled in DLC options but it keeps playing anyway

When you turned them off they're off. The only thing you'll always see are the tutorials at start and the comments after the bridge scene.
Are there a special meaning to this dialog or am I over thinking? On the background it clear says citybus runs 24 hours.

I think the point is just that she knows the bus doesn't run 24 hours anymore (or yet, depending ...)
The screens that you haven't seen are not skipping on default preferences. So if the game didn't pause with CTRL then you've already seen that screen (and it counts on end screen), but changing Kira's hair color doesn't causing that stop.

This guy created this whole game to convince his friends "Cece" rhymes with "Coffee." That is dedication to winning an argument.

This novel is very touching, the music is beyond praise, very well chosen. I really liked Cece's route (the best one). Steph's route (although at first I thought that I would leave Steph's route for the very end, but during the playthrough it became clear to me how I messed up) her route is wonderful, no matter what anyone says, Lexi's route is very good, these three girls are my favorites and only them, and in that order - Cece, Steph and Lexi.
I've played the rest, but I didn't like them.
I'm looking forward to finishing the next U4IA novel.

Not sure if I'm being thick with this one? When Chris asks which girl it is that you like, the mod gives them all "Missed Opp". Does that mean I'll miss an opportunity or the opposite? If I choose to stay silent, does that mean that I miss an opportunity with Cece or gain one?
It's been a while but I think not picking someone counts as a missed opportunity with with them since it then won't display in the chapter summary that you told Chris that you liked that character. So if you're going for Cece, staying silent instead of picking her would count as a missed opportunity with her not the other way around. The only thing I think it actually changes with story/dialogue is a line regarding Lexi if it you choose her and it slightly alters a conversation later with Chris if you pick one person here and then end up choosing another later (I guess conversation doesn't happen if you stay silent here but never tried). Best result imo is to choose the one you're going for this playthrough if you know.

It's always Cece... First time playing with the mod enabled and it's not always the clearest what the result is from the options. Thank you!

By choosing someone you're avoiding a missed opportunity. Everyone else counts as a missed opportunity.
Much of the early-game factors ended up being abandoned (or at least reduced merely to story beats instead of impactful choices) during the making of chapter four (it's something Drifty talks about in the commentaries). Things like saying you liked Robin or Linda restricting them from being available for Chris if you don't pick them at the beginning of Ch 4; of Chris giving you problems if you say you like one then choose another, etc.
Aside from what you need to do to get on a Holly path (which requires some obvious and quite a few not-so-obvious important choices through the end of Ch. 7) there are really only three choices that effect anything other than flavor in the end-game: Are you okay with dating two girls at once (Ch. 3), which girl do you think you've fallen for (Ch. 4 start), and are you going to let Stephanie join you after hearing the whole story (Ch. 4 middle). Everything else really just changes dialogue and helps with achievements and stat padding.
