You freed her, and went back with her but did you talked to Natasha and got reward for completing the quest? If you didn't talked to Natasha afterwards than game considers that quest still open and will count it as failed quest once you proceed with the main mission...

The same place she was when you took the mission to free Rebecca in the first place... a bit west from entrance to sewers.

Any tips on defeating the Elite Hive? They swarm so fast I only manage to get 1-2 out before am toast.
It's still the same guy doing the writing. You might have just built up false expectations for where the game is going.
I do not normally play RPGMaker games but this is a good one all things considered. Also I am getting a Gakuen XX Shinshoku of the Dead vibe from this.

Best strat is to run over to one side of the room, focus down one, then juke them all to the other side and repeat till all dead.
Shotgun best, or rifle if you have it.
