New to this game, so just wanted to ask since the game is almost complete, why is it still on 0.46?

Different devs use different version numbering systems.
You can't really tell how close the game is to completion from that without knowing how the dev is question uses version numbers.
Like Goblin said, this game uses number of monthly updates. But when it's done, that's gonna jump to 1.0 to indicate it's complete.
IMO better than those devs putting out versions 0.99.1E or something
My favorite to watch was Caliross, The Shapeshifter's Legacy. They got all the way to version 0.9999 and then redid their numbering so they didn't have to go to 0.99991. It was hilarious to watch the number get bigger and bigger and bigger.IMO better than those devs putting out versions 0.99.1E or something

Soon. AFAIK in 0.46 you can reach the corruption ending, and epilogue scenes are being made now. Then after a few months the good ending and epilogue should be completed.
One playthrough I wanna do once the game is complete:
Alicia starts corrupting Aura's mind but Aura remains steadfast in Roya(as in not doing any lewd or vice acts). Since corrupting her mind will lead to changes on Earth(that's non-interactable), I'm interested to see what shape that ending will take.

Basically you'll be taking the "hard way" through Roya, but due to not gaining corruption in Roya AND spending it on mental changes, you'll have an easy time due to the ability to remove collar basically whenever you feel like it, I'd say.

The current plan is to steadily create a 2.0 version of the game with additional features like bad ends, new endings, and alternate corruptions. Basically, 1.0 was the bare minimum required for a complete game while 2.0 is optional stuff that can be added to enhance the experience.
Whenever I download the game and copy new saves for gallery unlock, the character models for aura and rose are not updated, for example viewing late game gallery with aura, her model's appearance is the same as aura at the begining of the game. This causes freequent bugs when viewing gallery. Does anybody know what the issue is ?

If you're downloading that recent 100% gallery save, that save is cheated to hell and back and bugged.

We set up a framework to allow for other people to make SKA-style games and also to facilitate future projects, but we haven't actually discussed specifics of what might come after yet. Or even if I'll still be part of the team.
It means the options to corrupt Aura in Roya will open up as I progress the story but I'll not be selecting them. Also, using the collar too frequently means more corruption which means Alicia corrupting Aura's mind faster. So it'll be like a race against time or something to that extent.

It's been a while since I looked at the project on itch Trihan is talking about, but the "SKA-style" as far as I remember was things like having the skeleton for similar NG+ mechanics, and quite a few things related to the UI and exploration/combat/item mechanics. On the off chance that you were being more literal about the question SKA-style = Star Knightess Aura style.
