Remember you also need to go say goodbye to them the last day so they give you the photo, which is what counts for the "endings".

You need to unlock the event first. Get caught by Rio while having sex with Yui or viceversa after you complete both of their routes (don't get caught by or with Miyuki, that's still a Game Over until you unlock the threesome).
