You are right. Your way also works. I tried this before, but must've done something wrong. I think I copied saves from Ep20.I had that bug too. I just made a new end save in S1 and the copied my whole saves folder to the S2 save folder.
Saves are also backed up in %appdata% and the /game/saves folder.

Actually, Episode 21 circles back to remind you of a bit of this. Just I didn't pick up on any motivation (other than just to learn more about our enemies that we already were operating on) and no one seemed to consider not going to the place that the villains would want to go to next should they learn of it's location.
I guess what caught me off guard is that there wasn't a "why" brought up in that little powwow with Eva, Celine, and Nadya. Double backing the game mentions a "we spent days discussing it" so I assume it's meant to be assumed the plot skipped that point of deciding if they are to continue pursuing the prophecy.

I guess what I was looking for was the scene where "Camran" and crew have their moment where they cement their desire to chase down this prophecy. All they know so far is that there is a prophecy about Eva that the Confessor follows without mercy and the Soverenity is also very interested. Interested enough to grant Agust council membership and kill god knows how many people and invade entire systems in a genocidal rage.
I think the question "Why?" isn't really valid. We have seen that the arm of the Soverenity reaches far beyond their borders if the want.
The MC and his crew wouldn't be safe anywhere so they have to act before the Confessor and Agust kills them.
If they were to stay passive and do nothing their enemies would win.
