Man this game is quite a bit of reading huh? Not that that's a bad thing, just wasn't expecting it. I'm quite a few days in now and I feel like I haven't made any progress at all, only have like 4 Qi. Is that normal or should I be getting more somehow?

Pretty much. Aside from some specific story events, you gain Qi by sending the LIs on--generally you gain Qi equal to their like points + 2x their love points. If you're following them evenly as recommended for maximum content, that means you aren't going to get much Qi for a while, then at the end you're going to get a lot of it in a hurry.

Yes.
Not exactly, but you'll miss a lot of content.
It's possible to run, say, Kaitlin's path from start to finish, then Mina's, then Tina's, etc. You won't get locked out of Marisa's content because you didn't pursue her path soon enough. But there's quite a bit of combination content that depends on two (or more?) LIs being at about the same stage in their respective stories.
You must select Hard mode at the very beginning or TID does not recognize your choice.
Someone mentioned changing a Python variable so you can search for the post and see if that is something you want to try.
If you do not want to replay all the content, the only way I know to 'speed run' things is to use 'skip' a Lot (from a fresh start where you chose Hard mode)!
I still recommend using the WT so that you end up with the minimum of 600 Qi needed to get the win in hard mode.

So I seemingly reached the end of one of the characters paths and Mira said something about making sure she passes on before someone else gets to her. It kinda conflicts with the whole "play all of the stories equally" thing so I don't want to close that path unless I have to. Do I need to close it as soon as possible?
Not really. Advance the LIs' paths evenly. That means you'll send Mina (and Saaya, and possibly Kara) on earlier than most of them, because their stories don't have as many events as most of the others. Check the walkthrough (linked in the OP) to be sure.
You can leave Mina hanging for a while--that is, you can hang out with the other LIs as much as you like--but your last chance to send her on is her 8th story event. Otherwise, you'll lose her and her Qi.
So there's still more to do with Mina then? If I have the WT on will it tell me when my last chance is for all the characters?
I don't remember when Mira gives you that warning--it's either on Mina's 7th story event or her 8th. If it's her 7th event, you can choose the option to "just hang out" with Mina, and get one more Like point in her 8th event. If it's her 8th, and you have the option of "maybe one more time," you shouldn't choose that one; choose "time to let her go" instead.
I don't recall that you have the ability to "miss" sending anyone else on; Mina is unique in this regard. And if you aren't playing on Hard mode, it isn't that big of a deal; you can pretty easily hit the required 450 Qi without Mina. But if you are, be sure to send her on before it's too late--best in her 8th event, to get that extra Qi point.

If you are using URM then in this screen during the cycle when Ifuma is talking and appear a path detected (or in a save before or on the choice to enter the cycle)
search the variables "difficulty" , "qi" and "hardend" and remember all those 5 variables and change the values to "Hard" , "600" or higher , and "yes" on the 3 hardend variables you get on the search, I'll attach a screenshot with how I had them and when I changed them. I'm assuming you ended all the girl stories and they are available in the ending screen too.
Alternatively you can chose any ending on this path detected screen during the ending (after the prologue of the epilogue lol that is the same for every ending) just chose the harem ending but probably you need the "hardend" variables later to yes anyway so you get all the content I'll guess, no idea.
Edit: I guess you need the variable end_lover_choice set to "harem" anyway because probably this condition is needed forward too, not sure because playing right now and didn't check any of the very few path detected that appear during the harem ending since I have all the variable set right anyway with the LightmanP mod.
I didn't use this tricks anyway because I'm using LightmanP mod (that it has a link in the OP) that enables the condition for the harem everyone ending, just have to load a save before entering the cycle and appears a screen to change the conditions.

Since I reached the end of Mina's path and everyone is caught up to the same story event, should I let her go now or just ignore her path until the very end? I assume it doesn't matter much but it also doesn't hurt to ask. Was mostly worried that if I let her go now it might cut something from another path that she appears in (or the same for any other character really).
Don't know if it's already been said, but you can get both Allison and Mira endings. Following the guide will give both endings.
I recommend letting her go.
When I originally played this AVN as it was released monthly, I remember waiting to see what happens and I found out that another Archon released Mina if I waited too long (Mina Story 8 - there is no Mina Story 9).
I don't know if this changed with the DC, but I am using the WT pdf and waited the one extra visit to get another +1 Like (going for the hard mode ending, letting her go in Mina Story 8).
Later, you will need the Qi If you are pursuing the harem ending because you have to save two of the women - I'll say nothing further to avoid spoilers for those who are trying to enjoy this as their first playthrough.

Mina is the one without a combo, you'll also need her qi for options later, in fact if you're at too low qi you'll not be able to get the best routes of some other girls.

Thanks yeah, was mixing it up with another game because this game mod is LightmanP and not KoGa. Guess my mind was kind of messy yesterday
