I have a fairly simple question. If I download the latest version of the game and update the one already installed, do I not automatically install all those updates that I could possibly have skipped?

You can't skip any. It broke your game. If you miss more than last update best way for you is download last full version.

With this project coming to a close in a few months has NLT updated on what is gonna come next? I remember when Lust Epidemic was ending Treasure of Nadia was teased.

Yes. Another option is to mark single words or parts of a sentence and then quote via right-click.
E.g.:

"Reply"

After I finished the update, it went to 96, so that's all good. I didn't save over my old save or anything.

The percentage dropped to 94 at certain point. But don't worry, it goes to 96 when the update is finished.
