No, they're completely separate. You should make a communal folder for all the games and put them in there. That's what I did.

Someone else might be able to tell you what the specific errors are and how to fix them, but going by the scenario you're describing and the behaviour afterwards, while sort of vague, makes it sound like the game files were corrupted either during installation or by the game being shut down improperly. Running into a load/save error, I'd probably at least reinstall the game (maybe even completely wipe it from my device and redownload and install it) even if it still seemed to be running fine to help prevent losing saves in the future. Like, it's not uncommon to see load/save errors and think you've fixed them and then find out all your saves are corrupted in a few months. Again, that's based entirely on the behaviour you've described and not an understanding of the traceback

Ifaik, the bonus content games were all designed so that they could be played standalone or in tandem with the base game. I don't think there's even a canonical chronological placement for events of the ones that aren't explicitly flashbacks to before the start of the base game's events. Even those are designed so that they can be played either as prequels or literal flashbacks in the midst of the base game's content, so their gameplay placement is still intentionally vague so that a player can play them whenever they want. I might be forgetting a specific bonus content game, but all the ones I know of are intentionally designed to be played whenever a player wants to play them
I was really loving the game, Theo and his sister are my favorites, but even though the game is marked as finished I feel like it really is incomplete. I hoped to be able to raise the girls' stats to 100 but it seems that they were abandoned and none of them reached 100.

I also don't have any ending with Uno and Irene, and I don't have all the options when I go to their room to train them or take them somewhere...

It seems to me, Irene's harem ending starts when Theo, Elisa, & MC surprise her in the baths. Her solo ending i got early on, and there is a scene with Irene & Uno after they accept their kitty status together.
Uno's solo ending seems to start when you decide to face her porn career together. No idea if there's an ending to it though.
