To get Ayla in your Harem you need Church Faction 5, but to keep her in the Harem you only need 4, maybe even less.
That works for me anyways.
At present state my MC is with the Road Warriors faction 5, Church faction at 4 and Ayla hasn't left my bedroom yet, not sure if it's her love for my holy oil or what

Once an area is closed you can't get in again. I sincerely suggest reading the Hint Guide that is included with the download.
For the stones, the dev made a surplus (means one more than needed) as far as I remember, just in case players screw up along the way. So again, read the guide, or use the "search function" in upper right corner of this thread for older posts regarding "stones".
She only leaves if church factions points are less than 4, not 5 anymore. So yes, technically, you can be in another faction (as long as you are at level 4 in the church one).
Once you get a bounty on your head from Melania, she'll take you to Mar-a-Gogo. Threesome will ensue (you fuck her on the second visit).
The surplus stone is only for when Zara is not bought. I guess I could try and make it available for those who missed the temple stone too but it's not yet as of v0.5.

I just get the bad/good boy scene but bountyhunter never appears again when using the map (I tried 15 days an nothing). Also I cant do the threesome using my bike either

The good/bad boy scene is for the bounty from Ivanka. There's another bounty from Melania that activates once you rescue Magnus from hex D1 (and after the bounty from Ivanka has been lifted)..
What "threesome using your bike" are you referring to? If it's with the hippie chicks, you need to visit the workshop in the evening and click on the bike (read hints guide, section B4). Another "bike threesome" is with Cindy and her daughter in hex D5, only requirement is being a member of the NRANRA (read hints guide section D5).
