I imagine for now there's no need for the mods during these side story parts? Though applying them still may break stuff I'm not sure how it all works.

No need for the mods for the side story, no. It's pretty much an on-rails narrative with a choice that's mostly up to the player's preference.
That said, installing the mods should not break anything as that story is a separate script.

The changelog says the opposite. They ARE part of the main story (unless it's a typo), just an aside from the main plot to flesh out the other characters.

That's correct. They are very much canon and in direct relation to the main story.
This specific one was initially planned to be part of 0.2, but the way it is told allowed for it to be separate so it can be released faster. That's the only "side" aspect of it.

Yeah, I did. Apparently doesn't work if you're already playing when you put it in. Saving and restarting fixed.
