Is there any way to transfer progress from Chapter 1 to Chapter 2 and from Chapter 2 to Chapter 3? Or are chapters and saves completely independent, and decisions in previous chapters don't play a role in later chapters?

If you find an old 0.11.2 release, you'll get the first 2 chapters together (it's before they were split up).
Otherwise it's a chapter by chapter thing, each beginning assuming that you completed all of the previous one. And considering the changes from one chapter to another in terms of "events/missions", it's not an issue.
Are there any additions to chapter 2 after 0.11.2? If not, it may be better to play 0.11.2 and then Chapter 3 separately.

so ever since the new layout the game performs horribly for me, when i mouse over buttons and text options the game freezes up for 0.5secs, same when moving away from them to the background too.. my pc is far from a potato so im wondering if its just me

Just a heads up, I tried playing the new update with the console/dev menu unlocked with UnRen and got this error: "Exception: A side has the wrong number of children." I unzipped a new version and restarted the game without using UnRen, things seem to be fine. Just putting this out there in case anyone else runs into it.
