None of those are single byte differences. The Manifest files' only differences are times in the file, which leads me to believe that they build the Patron version first and the Public one second. I still don't think this should have significant difference, given that unity version had literally one boolean variable controlling if the current version is patreon or not. .pak, .ucas and .utoc files may differ either because of the devs chaning version label in the UI by hand, which is stored in those pak files, or maybe UE just don't have deterministic asset compilation, for example, changing some GUID or other metadata for asset files, not a big deal. .exe file is a big deal, however.It does not.
