I'm assuming the "massive" Nia event the changelog talks about was removed from the update, since it doesn't seem to trigger no matter what I do.

Sure, if Emma's heavier overall, she's going to (well, likely to) have larger breasts. But somehow all her extra weight is there, nowhere else in her body? Nah.
They even comment on this, recognizing that it's weird.
I have the same problem, and I've seen a few other comments from people too.
I finished the update, I got what I thought was the public release from Itch. Now, whenever I enter the lobby, my room, use the stairs, or knock on anyone's door, I get the whole "You've completed the update, thanks, for played, more will come in 0.20" completion box Every. Single. Time. Is there a way to stop it? I have never used a mod or anything, only a clean version of the game. I did do the update, I didn't download the 14 gig version of the game.

Read my previous post again I also mentioned they could be Semi-identical twins which would explain it.
As Semi-identical twins is when a single egg gets fertilized by two different sperm. So they would be around 60% identical at the very least and be 90% identical at the most.
Also clones are not perfect copies as was seen with the first cloned cat, Cc, had the same DNA as her donor cat, Rainbow, but looked different because Cc was a grey and white cat, while Rainbow was a calico with orange, black, and white fur.
Factors like diet, upbringing, and random gene expression patterns contribute to a clone's unique development, making it different from the original.
I'm literally studying Genetics at MIT, although I just started last year.

Right, but the story also needs to fit the "official" narrative, which is that they're clones. And in that case, the DNA would (or at least should) be identical. Moreover, if they were fraternal, or semi-identical, twins, they'd presumably know, and be able to explain, that fact (and if they were semi-identical, they'd surely know they were one of two known cases of this worldwide). But they don't--they leave it as, "it's weird that we're twins/clones, but her boobs are bigger than mine." It wouldn't be weird if they were fraternal twins; that's just how they are. Semi-identical twins would be weird in that they're extremely rare, but again seems like something they'd know. The fact that they recognize, but can't explain, the incongruity is, well, a little odd.
I mean, the bottom line is, "it's just a game, I should really just relax."
Semi-identical twins are probably more common but still rare as you need a DNA test to confirm it. And researchers have said that most cases of semi-identical twins are misclassified as either fraternal or identical as some places use an outdated system, less then 75% fraternal and 75% or more identical.
And clones are not perfect copies their probably more closer in terms to semi-identical twins than identical twins especially when dealing with something more complex such as a human.

That world is more technologically advanced than we are, and cloning is available, so genetic tweaks to make them look different is very much a possibility.
In cases like this, where the Dev can not make them identical, or they get taken down by Patreon means that Runey could not make them identical.
Think of it like Hollywood movies.
A man with a colt M1911 walks in to a room and opens up on the bad guys.
An M1911 holds seven rounds in the magazine, and one more in the chamber for a total of eight rounds.
The man fires close to twenty rounds and kills 12 bad guys, without reloading.
Hollywood does not show the reloading most of the time, because it is not important enough to worry about.
As twins, they could easily be non identical twins.
Two different eggs fertilized at the same time, resulting in twins that don't look alike.

The code always just fixed people making the wrong choice.

According to the mod there is an event for Nia and it triggers in the sanctuary when shes not there but its not triggering any thoughts why?

To get the full amount of content for their story line you needed the code. Even the wiki mentions it:
I don't remember if the choice for her content always triggered on her initial sex scene or not, but without the code it would basically just stop shortly after that.

Shortly after you first meet Luci, she offers sex (her virginity, in fact). Turning her down precludes any further sex with her (and she's going to tell Kali you did it anyway); agreeing means there will be further stuff with her.
But some of that "further stuff" could be trouble for Patreon and its ilk. Kali's present for much of it (e.g., urging MC to fuck Luci harder to punish her), there's a repeatable threesome where they don't touch each other, and there's at least one threesome (neither repeatable nor in the gallery) where the two are directly involved with each other. I didn't think any of this was locked behind the code, but I'm hearing it is and was. I don't know how to confirm either way without replaying, and I'm just not going to do that at this point.

No I didn't. I think its a bug that won't be figured out until public release. I asked for help with it on their Discord (as someone here recommended) and was told not to ask about anything that's in beta
