Because this game is not designed for speedrunning. And trying to cheat it once again leads to such consequences.
Roughly speaking, the chapter system here is a very delicate thing and does not tolerate skips and all sorts of deceptions. In addition, local riddles are not particularly difficult. There is no particular point in jumping over them.
Perhaps because of this method, the code in this place has completely gone wrong. Of course, you can press "s" several times before you take the stone, but I doubt that this will help you.
I don't know who advised you this method, but it is better not to use it. And if you play the game for the CG, then simply download a clean save and watch all the scenes in the memory room.

RPG Maker has problems with this. It's also possible that some file was unpacked incorrectly.
I replay the game every time a new public version comes out to be aware of all the bugs and ways to bypass them. And I also check my old bugs from the previous public version on the new one.
But so that you don't waste your time on replaying, still use a clean save.
I mean the puzzles themselves aren't that difficult, the problem is that every time I try to lift a rock I get stuck with a loading screen...isn't there a way to fix that?

let me explain it differently you just don't get a cutscene if i understand correctly that's why i said press "S" before using the stone.
This helps when the game's code with dialogues or scenes doesn't work.
if it doesn't help, leave the full save folder, I'll see if I won't have this problem and I'll be able to remove this stone.

When I regained Bastet in Red Market ch6, she was locked and then when I regained Mariah to fight Jizzer she was locked too (save 3). And both remained locked after the dungeon was cleared also the dungeon isn't showing as cleared (save 10)

There is no error in the game, everything is as it should be. At this point in the story, these characters cannot be used. And after the plot of the same story, they cannot be used. Most likely, they will be unlocked in the continuation of the story.
