How is the store/lore related to the original game? Is this a sequel, retelling of the same exact story, recant?

Within the Files that I made, I also made the Full Save for the game (with all Recruits, LoC done etc.). Also, it says on the link in the Post for the Files, but Pass = "DRLF4".

The story could best be described by the words "Was going to be the same, but I modded it and it went completely different way" Basically, this could be considered New Game Plus with "Wacky wasteland" perk, you will meet some of the people you know, and they will be basically different interaction, plus they will join you on your quest if you play your cards right.
So, yeah, I can't say much more without spoiling it. It's modified universe but generally the same direction, until the modifications derail the story completely and you as a player of a modded game is trying to keep the game stable, while moving on through the story.
Without a doubt, it's a sequel. It references the original throughout, and while it's not necessary to have played the original, it definitely helps. It follows the same general route though, and even if you didn't play the original you can probably tell when it's going off on it's own (plus is kinda mentions it's going somewhere different).
Best description I can give you without going into spoilers from much further into the game is: it's a multiverse. That might technically be a spoiler, but considering they pretty much tell you that in the first hour... I think it's a safe one to say.
If you've played the original, enjoy the new story and gameplay. If you haven't, I'd recommend the original first if you're ok with the gameplay/engine, since it's not rpgm.

Doubtful as JoiPlay emulates RPG Maker so it's likely not emulating other dll calls. You can ask JoiPlay devs about it but I wouldn't get your hopes up.
As for save thumbnails go into the game's save folder and save name .png is where it stores them.
I haven't been on discord in a long time though it looks like that invite link is still valid.

Out of the Saves, one of the first ones has the first playthrough, in which I went Ilias route (you can check the Saves Guide in the folder to know which Save has which). In the second playthrough, the one that I currently finished on, I went Alice route.
If you wish for Ilias's Scenes, you can use the Save with the first playthrough done (or get her Scenes from the Scene Recollection from the main menu), as you currently cannot have both Alice and Ilias in the same Playthrough (unless you go LoC, and even then, she's only temporarily joining the party for the inside of LoC).

Close enough, those 2 are the only completely mutually-exclusive characters (as of yet, possible to change in Part 3).
Good thing they are not, at the very least, strong enough to be used in End-game Party formations (and their scenes can always be seen from Scene Recollection either way).
Where can i find Barbun? Is she the same as a regular Rabbit Girl?

Not really, it's just that the Companion version of each Monster Girl has a name. So yea, when you recruit the Rabbit Girl, she gets named Barbun when being your Companion.
