(at best - ignore Nyx, take her to a planet close to her home planet, throw her out and fly away - and that's all the love. and tell the authorities that they threw her out of the airlock because she got sick and died.
at worst - kill her as a dangerous enemy who does not observe the rules of hospitality and was the first to start hostile actions,
or as a neutral solution - return her to the planet from which she was picked up).
although yes, this is the future (and apparently even far from the version of the future drawn by Isaac Asimov), there are not enough experienced captains and they sent a green youth on an exploratory mission, who does not even know how to approach a woman - he is afraid of his earthly women, and tries to suck up to the alien Nyx who humiliated him - no, what a slug? does he have a little self-respect? as it is, he's beta. Apparently, the Earth civilization is in a desperate situation, since they are taking such a risk as entrusting a prototype to a green, inexperienced, newly-minted captain - what kind of Spanish shame is this? All the adults and experienced captains are gone, right? All this looks pretty funny.
Apparently, our civilization is really coming to an end if even science fiction writers write such nonsense.

First being sexually dominant / submissive is not an indicator of being an adequate captain.
The situation with Nyx, finding her stranded on a planet by coincidence and taking her along the ride as she offers to be an asset to the crew for the time being is not a wrong choice. Even if the MC did want to get rid of nyx asap he was location-wise nowhere near a station where it would have been adequate to drop her off. And also for the part of "humiliation" nyx tried to go through with the MC is also simply an eccentric way of making sure she herself is not trapped but rather retains some form of freedom for her own agency. Again, as someone seperated from your homeworld on a stranger's ship, this is a somewhat reasonable course of action. Having it loaded with sexual tension is part of the game genre and also what makes Oppai Odyssey's charm.
The self-respect and pride you search for is shown quite nice during the dialogue between crew members. Basically Nyx is for the MC a completely novel appearence, race- and ability-wise.
Being confident enough to skip initial friction and still make do in social settings is a clear indicator for adequate characteristics of a captain.
Basically your statement is: "If a woman does not show respect to the MC and MC does not throw out of the story in response, the MC must therefore be a
BETA."
Now going further on my theory of you having not read any story plots: Lym.
Obviously he and Lym got shit going. Don't forget any normal colleague/friendly rivaly behaviour between him and the other crew's captain. How can it be that apparently the MC you depict is neither able to talk to "earthly woman", nor can do anything else because he would running from them? Reading up the dialogue between him any female character shows pretty much a normal conversation. You can even grasp the conflict of the MC adapting to new social dynamics by the way he sometimes questions his way of addressing things between him and his crew members. This includes BOTH the female crew members and Fedora-Simp (patent pending)
Now for your final point: Him being a "green" captain on a new ship. For today's understanding I do understand your viewpoint as why it might be impossible to imagine things happening like this. But let's dive further into the world-building aspect.
In today's age most pilots are being trained with simulators to fly. Similarly being trained for small scale team management most often prolonged practice and education sessions are somewhat enough. We're talking about one of the
best students of the year to be selected to be captain for a heavily AI-supported vessel for research purposes.
Again remember, that only later on the ship receives any weaponry. Before that they are pretty much just a high-end but unarmed tech vessel. I'm not even going to the point of this whole plan with the vessel being a big ruse to find those precious diamonds in interest of the Mars guys.
I can't imagine how Fedora-Simp (patent pending) would make a better captain. It's even stated he was chosen to be part in the prestige selection simply due to nepotism.
To sum it up again: Before throwing any shade on the devs (especially for higher quality devs like
cryoxxx ), I suggest you try reading the story instead of holding that CTRL button to skip to the next sex scene / choice.
And you might reconsider the wording in some statements.
