I'm pretty sure those crystals are your save points in the EX stages, as well as your way out of them.
I... don't think that's correct. Unless you're talking about EX4, but that's unlocked by beating EX1, EX2, and EX3
Does anyone know how to obtain the "Proof of Treachery" item needed to craft the "Crushing Death Fang" weapon?

No idea how I missed that, thank you! Don't think I would have ever noticed on my own
I mistakenly changed my games difficulty from Challenge/Hardcore to the purple "Food" difficulty, I can't seem to set it back to the Hardcore difficulty, is there any way to do so? I completed the game and got True Mercy if that matters

You cannot change difficulty from Hardcore during the main story, neither the opposite. Once you clear the game and start the post-game events (My Room with EX crystals), difficulty can be changed to anything but Hardcore. Same applies to Spectator mode.
I see, I'm in My Room after clearing the game, so it seems I can't go back to Hardcore mode. Thanks for letting me know

Yes, you can get True Mercy on your first playthrough. The only route you can't get on your first go is Genocide.
yes its possible, the secret to get the true mercy end is get the least "intervention" possible from meira, is much more easy to get the true mercy end in the second playthrough because won't appear any enemies to fight so you won't need any help from them.
help i dont have the option to click on the machine to make the dogs come to the room. i found the hidden passage in the room tho
AFAIK, you need to revert to a previous save in order to do it. That's why the guide tells you to save at 3-1 in a different slot and not overwrite it.
Edit because I'm realizing I definitely read your message wrong: Unless you revert to the old save you can't get Hyakki and Titanoboa in that playthrough. I would assume that you can probably get them in your next playthrough though assuming you revert to the old save that time, because otherwise it would be kind of strange of the dev to do that.

Not sure why but the patch isn't working. It says I need .net framework but I've already installed that.

Download the 32-bit version or rather 86x version, the patch is programmed that way for ease of access.
