Yes harem is optional. Yes you can ignore the girls that don't interest you. Though some interactions with them will be required to open more story (i.e. you'll meet new characters through existing ones.) Yes, I plan to have vanilla romances included.

I definitely don't mind interacting with characters that don't interest me. I was wondering more if I can ignore them romantically / sexually, not definitely ignore them, as if they were erased from the game.

I had to manually change the lsislust variable to be able to see the little sister scenes. Is there a way besides that?

I'm saying this because she needs >=3 lust so that you can kiss her, but you don't have opportunities to increase it before this option.
