I have problems using the update only. How to I overwrite correctly without breaking the game? Also, where are the savegames stored? thanks in advance!

It's not. The story takes you to all four. If you've reached the end of the update, retrace your steps and keep your eyes open to what you've missed.
I think the dilemma I'm having is that they're invisible so I'm just clicking randomly everywhere
