Without trying to speak for Xavster, it seems to me the prologue is presented the way it is because that part of the story is basically a Kinetic Novel, with no choices or options to explore, and then the "Real" story begins, which he laid out in a sandbox style. I know he has said he wanted the crew set up complete as is before the free roam began. I think the play style changing so drastically would be even worse if it wasn't presented as it is.
I still think it would be better to at least give the player the choice to skip the prologue or not. I've seen several games on this site give that option for returning players in a way that doesn't alienate new players. From some of the early comments, it seems like the prologue was the only thing that was playable when it was first posted, so it seems like it wouldn't be a big deal for it to be playable at the beginning as well.

Just my opinion.

I will see if I can clear up a few matters.

1) Prologue:
The game has a sandbox element, however for the most part it is story driven. The sandbox is really just to create more immersion in the universe created. As far as the game design, I had to ensure that all crew members were aboard the ship prior to implementing the sandbox elements. This relates to the creation of the ship environment (navigation screens) with all of the different combinations at different times. When I initially created 0.2, there were roughly 1000 of these navigation images. If I were to progressively populate the ships crew, it would likely have been 5 times this number.

2) Quest Tracker:
There will be some bypassed quests within everyone's quest tracker. This is perfectly normal and nothing to get concerned about. These bypassed quests are only very minor in nature and won't affect an understanding of the overall story. The reason some of these can be bypassed is that I didn't want to force the player to dot every i and cross every t in order to progress. Note that bypass quests are events that have already come to pass.

There is currently a bug with the quest tracker in relation to the side mission, it will auto fix with the next version. With most of the quests, I have a tracking variable which is 0 (not done) and 1 (done). With the side mission I also incremented this variable to 2 if you happen to have accepted the mission. I just forgot that I did this and messed up the tracker coding for this element.

3) Backstories:
To progress the back story, you just need to progress the main story. The first 2 will auto trigger and you just have to visit Kara in her room to get her second one, once you have progressed the main story sufficiently.

4) Kara and NTR:
It's nice to see that people are so invested in Kara, that they are already getting jealous of Rachel preying on Kara's naivety. Don't worry, there won't be any true NTR and with the next version you will get some more action with Kara. However please note, that whilst it is a harem game, the MC isn't the center of the universe for all of the girls and they each have their own motives / desires.

Xavster, would you consider just starting the player at the prologue so new players can experience the story organically or a least give players the choice at the beginning to skip the prologue or not without having the forced flashback recap spoilers. I think it would make for a much more enjoyable experience especially for new players. As it is now, I immediately exited the game at the computer screen and came back here to check if I had missed the prequel or something.
It's actually a bit of a double edge sword. The concern with throwing someone straight into the prologue is that is actually quite long and a kinetic novel, which doesn't really represent the real game. I suspect players may get 15 mins in and then get frustrated thinking the whole game is a kinetic novel. Quite a few players don't get around to exploring what is on the Captain's PC, despite me placing them at it at the beginning of the game. This is what happens when you give people freedom.

To be honest if I could turn back time, I would have done it differently. My first game, so I'm still in the process of learning. The map and hint system as well as the quest tracker are all a result of feedback about the game. When I first published v0.1, I didn't have the RenPy knowledge to create these, however this has since changed as my coding skills have improved.

not a big deal, but I saw Kara's second backstory before I saw the first one.

Would you at least consider giving players a choice at the beginning to skip the prologue or to play through it without having to see the spoiler recap? You can put a warning screen in there saying that the prologue doesn't represent the rest of the game. As a new player, the way it is now is a major deterrent to playing your game because I would absolutely prefer to play through the prologue organically and then be placed in the sandbox mode afterwards and I'm sure I'm not the only person who feels this way. There are several games on this site that do just that and most people don't complain unless the sandbox turns out to be empty and devoid of content and that doesn't seem like the case for this game.

Just something to think about.

Kara and Tanja are super hot. The shower sex scene with Tanja was fantastic. Hopefully we can bang Kara too while having a shower. :D

Might there may be a bug in the programming logic on the side quest "Engine Room A" ?

(I admit to being Anal Retentive, so it annoys me when things like this happen, lol.)
That's odd on your end, my quest list shows everything complete except Trading H (bypassed) and Side Quest 1 (Available even though I already completed it) and I think the Side Quest 1 issue has already been resolved and will be fixed in next update.

So you have Shower A showing as complete? How did you get that?

Dunno, the shower sex scene after winning basketball maybe? Hard to tell when they all just showed up complete when I updated to this version. Honestly I'm not even sure what most the events ARE, since they aren't described other than most of the misc having a participating character list. Been thinking about restarting but haven't gone through with it yet.

Is it just me or is anybody else getting this?

It seems to only show up Monday Late but there's nothing there.

Nope, that's not it. I've seen that and still show Shower A as available.

Could be the new shower scene with Tanya and Lia then. Once you get both of them in your room for "extracurriculars" and Lia has saved her planet, I found a new shower scene when those two were in there at the same time. Not even sure it was starred. (I am sure there was a new event that occurred without a star, but that may not have been the one.)

Yeah, I've seen the Tanya and Lia shower scene as well.

Replayed 2 times. Collected all the golden stars on the map(Trading lessons). Both times bypassed F. Same problem for Engine room.

This shouldn't be possible due to the following in the spoiler, however if anyone else has seen it please let me know.

The current coding only requires you to complete 3 out of 4 of the C, D, E, F quests. This coding was done prior to the map hint interface, hence finding all of them wasn't quite as easy as it is now. As such due to the precedence quests required, completing 1F and engine A was unlikely. I have change the coding in my working version to have all 4 of 4 required and also allowed the engine A quest to be available earlier.

There were a few little minor bugs related to the Kara / Rachel shower scene hint / tracker that I have since resolved.

From v0.50 onward the miscellaneous quest triggering mechanism will change slightly and should be easier for me to code and keep track of. I am introducing a relationship system that tracks romantic levels with each crew member. These quests will trigger under various combinations of these values. This will also affect the repeatable lewd content that is available at any given time. It's dynamic, so it can be shifted by completing the repeatable content. There is a more detailed description available for Patreons.

xavster; l just wen t back and started the game from scratch and, for the first time, skipped the prolog...the story and set up which I like...and in starting out noticed some interplay (to bring relationships into focus) I hadn't seen before. The prolog already made the character's sources clear so it was interesting to hear the dialog.
2nd, I do not think the 'flashback' spoils the plot of the prolog. you cannot satisfy everyone so my vote is to leave it the way it is, or , if you think you must, give the player the choice upon entering the game. "You are the captain of the trader Callisto. If you want to know how you got here, press this button" or some such. But I'd leave it.
BTW, I too was puzzled why the engine room event went from "unavailable" to "skipped" after the droid maid was introduced. Glad to hear you've addressed matters. Again I'm enjoying a very good story and am looking forward to more.
