There've been more than 250 merges in the last month, which is a long, long way from "no activity." Next build is likely going to be 4.0, not 3.9.7, and major releases take a bit longer.
Pregmod doesn't use the Milestone system at all, and we use Tags only because that's the easiest way to trigger the autorelease system (and even that only started a couple months ago). The best indicator of actual activity is probably the commit graph, from which you can see that there's substantially more activity recently than in the last few months:
Most definitely the GitHub. It is far advanced over the 10.7.1 vanilla game. It's added a lot of content, so just be sure to apply your preferred settings to avoid content you don't want.
When that happens you can usually just try downloading it again a few hours later. Sometimes the automatic system has a hiccup, and (more rarely) sometimes someone checks in something broken.

And it's not foolproof. I've lost quite a few near-perfect tank babies because when they came out, they hated me. I don't know why, they owe their whole wonderful life of public sexual slavery to me. They should be thanking me. Thanking me by getting out there and whoring for the arcology's economy.
You can set which content you want to experience and which content you want to miss in the settings. That's the most stable, functional version of the game and you're missing out if you don't try it, in my opinion.
