It's always been pretty linear. You can not avoid certain scenes with her, but one important one, you can.

When do you rename her? The option at the beginning sets her relationship towards MC, but her name is still Alice.

Renaming Alice is not something we've implemented. Seems like you're using the incest patch, which comes with the feature to rename her. That patch is not made by us.
