A copy is also stored in <installed game folder>\game\saves

But ren'py uses the files found at %APPDATA%\renpy\Superpowered f there are duplicate names

Like most ren'py games, it is disabled by default. You have to enable the console. Either use a tool like unren or manually edit 00console.rpy

By and large, no. They interfere with each other since each affects/replaces the same set of source files.
