I think the biggest thing is if you don't do both side mission 2 and side mission 3, you will die.Given your difficulties with the battle, I thought I would check whether getting past this point was in some way difficult. There are two possible ways of suffering a defeat in the final battle, with the corresponding text below.

The first lines in both tell you exactly what you did wrong. I created a battle with many different decisions and also an array of outcomes, largely driven by formulae. I would also note that the battle is dependent upon a large number of variables, however having poor values of these variables, will mean that you will take significant losses in the battle, but it is still winnable. Also I would note, that a good result in the battle, doesn't necessarily mean the best final result. Life is never that simple.
doing side mission 2 isn't enough, 3 is necessary in order to stop the fighters from launching, 2 is necessary to stop the Rhean from assisting the enemy.
I put a force on the cruisers, but the fighters kept killing me.
Rachel was on the base so I didn't attack the base, and since I had done mission 2 the Rhean weren't a factor
so mission 3 was necessary to stop the fighters from launching.
But like I said, counterintuitive on the 3rd side mission, waiting 5 days while the last battle mission wants to auto run every morning.
and you have no idea how to trigger side mission 3 outside of searching on the forums.
