Stoya wrote it perfectly, the personalities of these characters matter and if players pay attention reaching the poly option isn't hard. As I said I've got the choice without even trying on the committed solo Jaye route.In addition to narrative reasons, Stoya has said they deliberately made the poly ending hard to achieve because with the personalities involved, they believed it would be challenging to achieve in real life too. So you're definitely not wrong there.
Everybody is focused on the talk and on the option with Mal after MC had sex with her. But having sex in the first place at that point is the issue here. Jaye's points must be high, that means MC is in love with her and Jaye is in love with him and it means they got physical very recently too. MC also told Jaye he's not dating anyone. Fucking Mal after all that isn't really nice and honest of MC.
I'll say that even the first option in that conversation (telling Mal it's just to help her) should not lead to the poly ending but that's just me. I could accept that in this scenario Mal's reaction does not give away her involvement with MC but I'd say it's less realistic for her to hide her true emotions since she tells MC for her it's about more at that point and running into Jaye caught her off guard.
