Yea this sounds like a bug, except nobody else seems to have this only you. If you had the save it would be very easy to confirm, but you say you deleted the saves and the backup saves on purpose. So I guess we will never know if it was a rare bug that only affects one user or you may be slightly mistaken about the exact circumstances, trying to call them back from memory.

Yeah it could've been just me, but hey, I've seen plenty of threads on here for games that I've played where I didn't run into any bugs, but others have. Most of these games are still in alpha builds so it's not really a big deal. Bugs are expected. But I generally feel it's better to point them out, no matter how rare, just in case the dev happens to see them. It also looks like this one actively fixes bugs too, based on the changelog, which is always a welcome sight. But anyway like I said before, I'll pick this game up again after a couple of updates, because I did enjoy my time playing it, at least until I couldn't progress anymore

This is bloody frustrating. From what I can tell, at some point I'm supposed to be able to spank the doctor, but it never happens. I think the quest is Aunt Finally Finds out, but it says that Chloe has to pretend to be sick SIX times, which she never does anymore after she got spanked by her mother for the homework... it seems like I am stuck right now and can't actually progress. Is there something else I need to do?

If you didn't delete your save you would see the "Call Uncle to confirm, you are ready for Amy to arrive" option in the phone menu during most of the day (It might be blocked during early morning or late at night etc - since probably Amy can't arrive at night etc.). If you saw the first star saying "start up the event" you had it properly unlocked you just had to use the menu option saying "Call Uncle to confirm, you are ready for Amy to arrive".

I think that the call can be placed between 13h00 and 17h00

You don't even need to put it into the save folder the download archive already includes a save. It is in the 1/1 slot (first page top left). Though if you put it in your save folder it should load normally. Make sure you are looking at the right slot. First number is the page the save is on second is the position within the page, so 9/5 is a save on the 9th save page in the middle position.
