I tried that event again. Its suppose to play out that you enter the secure room, interact with the sparkling star on the scroll. Play out the cutscene. And afterwords, interact with the shiny star to the right and gain the sorcery book. You should then be able to leave.
It could be since it looks like your playing on the Joiplay version it could be bugged. Try restarting to a save before and see if it corrects it. Else, here is a save that should take you out of the room.

It the locked room in the library. You don't interact with it until your on the true ending path.

Can't really think of games as complex as this. There are games similar.
Nymphomania Paradox by TechnoBrake is a game I can think is closes with the open world and unlocking different events.

Its a little wonky since the Goblin Mod overlays with the regular game, meaning you get the modded content for Tomijriou while also progressing with the regular Tomijriou events.
But like the normal game, so long as you don't progress the final steps of the normal route, the ending won't trigger. (sleeping over and having rinko drink the tea. By second night, a prompt will appear if you want to progress to the Tomigriou's ending) So long as you don't do that, you can enjoy the modded tomigriou content without worrying about triggering the ending.
Also, if you hangout with Tomigriou and do all activities from morning to night I believe you can reach grampa status by day 3 or 4

So, one of the books in the library mentions a syndicate/clan with a black market with an item that can turn time, will i find them naturally or do i have to do something? I already explored all the places near water i could think of and haven't found anything.

The problem is i am already at day 18, every day i'm going to him, morning until night, but she haven't called him yet grandpa.
So my fear is I have to restart the game from the beginning and doing the ending of Tomijirou as first.

Weird. I went through the base game and modded game. I managed to get to the point where she calls him grandpa after interacting with him at least 10 times by day 4 both in game and mod. I assume your eating breakfast with him, helping in the garden, and eating dinner yes. You should atleast get a new interaction each time before she says he's like a grandpa and the option to bath with him is now avaliable.
Honestly don't know what else is happening or why that is.

Honestly don't know why its like that. Are you using Joiplay, that sometimes causes glitches with the game.
