Notty, I have a glass of theory for you.... so I'll make a list of clues...
1) Thea uses medical procedures to change body, thus a Doctor would be the best candidate, since she/he could access the files of every person on the planet, their medical files and records (those will be important for 2)
2) before she assumes an identity she (because her latest body was female) needs to learn that person's history and behaviour patters, this takes time but if she hadn't made her presence known it can only mean she's preparing
3) even if she studies a person, there's one problem... people have dark secrets and obviously there can be someone knowing about thenm so unless she knows even the most hidden part, she could be demasked if for example the commander has a MLP secret fetish and Thea doesn't know about it, a brony greating the commander with their secret handshake could discover it's a body double. This is where a truth inducing drug would come in handy....
4) Thea wants to destroy the system; what better way than to make the elites stop lying? That's obviously a gamble on the debauchery and corruption of those people... to get to them, the commander is the best candidate, who would suspect a hero with medals dingling on his uniform... as the commander Thea could slip the drug into anyone's drink and get them talking... but let's give her a flaw... she's impatient and the procedure takes time... she waited for years and now she would have to wait few more hours? No way... it would be better to find someone who looks quite like the commander and just tweek him
5) Marcus shots blanks... with Trisha in the bedroom it can't be a hardware issue, nor the software... because that woman... she could arise the dead! so there is another explanation.... one thing science is unable to re-create are working sperm and blood, let's assume that part didn't change in the future and speculate that Thea simply doesn't care about that feature since she only thinks about her mission...

So I played the game (yet another game I have ignored because of the pitch in the OP, adult games need to up their summary writing). Didn't manage to have sex (don't even know if it's possible). Acted as I felt I should and avoided the hints.
As the game is huge on "missing stuff" I'm going to wait and play again to see how exactly does it feel on different paths. As for a single playtrough my thoughts are as follows:

Nottravis - you did a great job writing the game. I liked the characters, I liked the choices, I like where the story seems to be going. I never understood how the swordfight is supposed to work, but than again - I won by dropping two special attacks and just spamming the normal one after that. So it's ok.

I like the characters, tho Rah-Rah turning in to something more than a well-meaning dumb blonde didn't sit well with me. I get it, there is a mystery to uncover now, but I would have liked her as she is. I'm curious to see how she will turn out.

The other characters are mainly cool and funny, tho the civilians are kind of "meh". I also didn't like the doctor, she rubs me the wrong way... but I guess that was on purpose. Actually I guess the civis being meh is also as intended. Having family in the military I actually liked how the officers both shit on it and shit on the civis.

All in all it's a really cool game and I do intend to replay it in few days. Congrats on creating it.

Interestingly that aspect of Sarah has been there since One - but a lot depends on who you talk to as to when you find it out. Sarah herself gives a glimpse of it in One if you discuss weapons with her and drinking with Annie in Two can also give a hint. Sarah reminds me of someone who once spent an afternoon solving a problem for a team that they had spent nearly four months on. In she breezes, talks, listens and BAM. Solved. She then took three goes to make a cup of tea, having first forgot to put the kettle on, then forgetting to put a teabag in and then finally (having thrown the previous two cups of tea away) made a super cup of tea and promptly threw it down the sink as she had done with the previous two...

On other playthroughs btw, the game is rather large. At the end of Three there are 18 paths running if you take the various combinations (this excludes minor conversational deviations of course which don't change paths). At games end this will rise to 116. This, although I know some won't like it, is deliberate.

I was tired of playing choice games where my choices didn't matter. Or, at best, led to two or three endings. I'm playing a game for ten hours and it comes down to three tracks? Nah... One of the things I wanted to do here was to make your choices count. Ideally to make -your- experience of the game as different as I can from someone elses. Now obvs there are limits. Tiny dev, crappy rig etc - I can only do so much. But I'm giving it a damned good go to make your game as unique to you as I can.

2 quick points.

First, character growth. All characters change throughout a game or they get stale. Sooner or later Sarah would have had to have changed somewhat.

BUT....

Secondly, she was never dumb.

Clumsy, maybe, absent minded for sure but she's more quick witted than the rest of the crew which takes a degree of intelligence and knows major details about the weapons systems and running of the ship.

At worst she'd be ditzy but she was never dumb.
