Sophia is a prime example of the fact that genius is just a shouting distance away from not being fully right in the head, but that is something you can work with quite well. Chuck on the other hand is a Janusface per excellence, you do not want to see what goes on when he let the reigns slip, willingly or unwillingly. Chuck does not want to "just" fuck Sophia, it is very massively implied that Chuck letting loose is nothing you want to be in attendence and is dangerous to boot!
The Housegirls he uses sometimes are deeply frightened of him. And more, the character you find so creepy, Sophia Lundgren, finds Chuck scary!
A tipp for you from life experience: If someone you know to be creepy or dangerous or strange is telling you he/she finds something this or that, listen closely and act accordingly!
Pardon, but I am unable to follow your train of thought here, because I find it to be on the wrong salient. There have been multiple hints, e.g. Kath pushing Hana to accept her share in the club with the intention to buy her out later, the secret collaboration with Abel and Sophia, that Kath wants to gain more power in the club at the least, maybe longterm pushing out the others, becoming sole owner.
Naturally she collaborates with Abel in secrecy so that Chuck and August does not get wind of her gathering influence and power! The experimentation in the basement is nothing that would shock them, Chuck would even like it nearly as much as Kath does. But Kath does it in secret because she holds her deck close to the chest, she wants a hidden ace against Chuck and August.

Which means she would have been killed as a loose end by Kath via Warren, but being a test subject for Sophia´s tests keeps her alive.

ahh, a type of glitch in the matrix. your knowledge table sometimes gets updated ahead of the global events table due to bottlenecks and insufficient concurrency controls. It's a common enough problem with massive distributed databases, but not to worry, there's a cleanup algorithm that should correct that next time you sleep.

Currently no, at least if I have not missed it. But I know that we should not take her feeling lightly.
I think there are partly personal reasons involved. Van Doren has a special disdain for Chuck, even more than against August. I theorise it will depend on if we play our Edwin good, neutral or bad, how much and in what version these personal reasons play a role. I find it likely that in the case of a good (and probably neutral) Edwin Abel and Sophia will turn out to be goodish as well. If we play a bad Edwin, they might turn out to be close to what you think.
I am completely sure TD1900 could write a PC club with as good a leadership it can be, but here comes the inspirations for PC into play. Games like "Starless" and Co. We will have good, but also bad ends, which are not necesaarily the same for Edwin. But TD once mentioned that a major decision of the game will be if we stay with the club, however that turns out or if we try to leave it behind, however that plays out.
If this decision is to have this major impact, there must be substantial conflict potential with the Club and it´s practises. Be it that we want to reform the club, keep it like it is or go full Kath and Chuck on it. Or that we decide that enough is enough and try to leave.
