While I can't speak for the reasons the developers themselves have, I can be an armchair psychologist regarding the playerbase (with alot of this being speculation based on my own preferences, obviously). The majority of people who view porn are men (women consume alot of porn as well, but it's generally literary and not visual), and among those who get into such extreme examples of porn as futadom the proportion who are men is likely even higher. When viewing porn there are generally two mindsets from what I can tell: raw visual appeal or self-inserting as part of a sexual fantasy. If you're simply viewing porn for the visuals then the appeal of futa-on-female is fairly obvious, straight and bisexual people both get something out of it and straight + bisexual people as a collective far outnumber purely homosexual people. However, games like this also derive much of their eroticism from the actual text, which much more heavily skews it in the direction of appealing to people with a sexual fantasy and not just an appreciation of visuals. This likely accounts for the fact that futa-on-female is much more popular when it comes to standalone porn images (the futa_on_female tag on rule34.xxx has ~96k results, while futa_on_male only has ~22k results). There's also the raw visual appeal of futa-on-male, but I think most people who find that hot also more often fall into the category of having an actual fantasy that they want to live out. I suppose you could also want to be the futa in the scenario, but we're talking about who the MC is so I'm going to disregard that hypothetical.

So, if you have an actual fantasy you want to live out of being dominated by a futa, then all that's left is to determine what you're actually self-inserting as. As I said, it's likely that the majority of people here are actually men, but perhaps you also have the fantasy of being a woman, in which case futa-on-female would probably still be your preferred genre (or you're the rare case of an actual woman consuming this type of porn). As you've pointed out, it seems that this genre isn't very popular. People are answering this as if it's true, but it simple isn't, it's just bias. Most games, most images, most comics, with futa are futa on female, next most are futa on futa, and the least is futa on male.

You just notice more whenever something well made isn't made for your tastes.
