Interesting question seeing as this involves timetravel. It depends mostly on perspective - they are prior events in terms of the universes timeline. However, they are not prior events in the eyes of the MC (aka player).
A prequel would, sensibly, describe events before Bacon discovered the timemachine. As is, it describes a continuation of their timetravelling adventures - albeit technically in the past of their timeline.

Also. OP says "Second chapter of the game", not prequel to the game. If you'd argue all chapters describing timetravel to the past are prequels, we could end up with 10 chapters out of which 9 are prequels. That wouldn't really make sense.

Dude you created a great game here but with all due respect you're not rewriting a shakespeare play ,at the end of the day it should be a fucking porn game and if you keep delaying and dont give people what they want which is a sex scene with mc and his sister people are gonna bitch about it and you're probably gonna lose patreons and future fans,dont get me wrong a good story comes first and i agree with that but you need to find a balance and provide lewd content as well (with the main girls) cause otherwise a lot more people will lose interest and it would be a shame cause this game has great potential but then again its your game and you decide how things will go but be ready for bitching/criticism and/or losing fans if you wanna go down this road with story first and fapping later
